I don't disagree and I think it is entirely sensible to have some to question. I just don't want them waking up and attacking us.

That's my understanding?  It's a bit messy and, truthfully, I don't think we've really determined the legal status of kobolds (are we considering them bandits/outlaws like they would in the old modules?  On a Lawful-Neutral-Chaotic old-school aslignment axis we're probably fine.  On a Good/Evil axis eeeeeeeeeh . . . ) but we've not come up with a better plan.

This is definitely an old-school module, so you're not going to become Bad People for wiping out kobolds, helpless or no. They are defeated enemies, so if you let them go, I would not make them a threat later--you've already earned their XP.
